I was able to reproduce this problem.  Lets get together and I can assist in reproducing.  I think the problem is that the tree nodes are always removed, even if the object deletion fails.

Please, check the new build. Nodes wrongfully removed have been already fixed.

Indexes node in DB2 was not expanded correctly because the query to get the children was incorrect. This issue also occures in 6.5 and even in 6.0. 

issue is fixed in ADS 6.9.78
