There are two issues related to UI performance that I've noticed with ADS v11 (All releases have been tested). Note that I've tested using both the bundled JRE and the one on my machine - I have the same issues either way.
I'm running Arch Linux (Kernel 3.5) with an Intel Sandy Bridge graphics chip, 16GB ram, I7 processor, SSD drive.
I've tried both Hardware GPU Renderer and Software GPU Renderer in the options dialog, but it is very painful to test different options.

Can you run run ADS with the bundled JRE and then provide the following :
1. Can you tell me what Desktop environment you are using? KDE, Gnome, ...
2. Can you provide your application logs from USER_HOME\.datastudio\logs\*
3. Can you proivde the ADS Help->[Support Information] (minus license key).
I think the performance problem you are having is probably a JRE, Desktop or video driver issue.
Answers below; I'd like to point out again that the query result issue does not occur unless the application has been running for 20-30 minutes. With a fresh start, I can execute anything and it appears almost instantly. The File->Options problem is there regardless of a clean start. The below information is with me executing datastudio-bundled.sh
Note that I cleared the logs and did a fresh run with editor Anti Alias and Charts disabled. Then I went back and reenabled those options and ran again. I have disabled offscreen capabilities though. Note that I rarely use the chart functionality.

If everything works well for 20 minutes and then it starts to have problems, then my thoughts is that you are running out of memory. Looks like you have 1Gig allocated. When you have this problem again, can you see the memory indicator at the bottom right of the application frame to see how much you have left. Then send me that application log. The application log you sent doesn't have any problems, but that might just be because you cleared it. I need the log after the problem occurs. If you run out of memory then this will be logged.

It will sit in the state for 10-20s with this query. If I closed ADS and reopen, the query is instant.
While its hanging, the spinner stops and if I resize the window, the window does not repaint until the results are displayed.

The status bar in the query window indicates "Executing ...", this means that ADS sent the query to the JDBC driver to be executed and is waiting for the driver to repond. You indicated this was a light query which should be fast, but it is waiting and there is little CPU usage. Actually, if your UI hangs then you can't try that. It is odd that the UI would hang at that point since ADS isn't trying to do anything to the UI and the only thing working is a separate thread for execution. Even if the thread had to wait, the UI would still be free to do what it needed.

The challenge is that we can't reproduce that here on any of our machines. We don't run Arch Linux, but Ubuntu.

I understand the challenge and I appreciate any help. It is definitely isolated ot Linux, but I do not run it in a virtualized environment.

Next, I change the look and feel to "Metal" instead of the default "Aqua Data Studio." I don't particulary like the Metal look, but it does not hang with the File -> Options at all! Everything is instant. It will take me a few days before I know if the query analyzer problem is fixed, but there is definitely something with the Aqua Data Studio Look & Feel that is causing it to hang.
I then went and tested the same scenario on version 12. It has the same exact behavior, but the second time I go to File -> Options, it's instant. When I kill the program and start over, the same dleay occurs on the first call to File -> Options. Again, the Metal look and feel is much quicker.
With the Aqua Data Studio look at feel, File -> Options takes around 55 seconds to appear. During this period, the application does not repaint itself. The second call is instant.

It seems that your issue is a very isolated case, in that it only happens with the Aqua Data Studio LF on the Arch Linux distribution. The default Aqua Data Studio LF is a JGoodies LF (http://www.jgoodies.com/). Debugging this could be very expensive and time consuming, and I am sure the problem is in some Arch Linux software distribution package. By the look of your video card capabilities I would assume the problem is there. If you really want to get to the bottom of this issue I would recommend creating a VMWare instance running Arch Linux and see if you get the same problem. The difference between the VMWare instance and your machine will be the video driver. If it is fast in the VMWare instance then it is probably a hardware video driver issue, while if it is still slow then it is probably a problem with one of the XWindows libraries distributed in Arch Linux.

Unfortunately, File-> Options with the ADS L&F takes 55+ seconds... even with this powerhouse.

Having trouble finding many tools, but I did find this:

It seems to both trigger the problem and report the each event.
I've attached files with the detailed logs and a simple timestamp.
Summary:
Creating a new tab with the ADS LF: 17 events
Creating a new tab with the Metal LF: 0 events
File->Options Metal LF: 109 events
File->Options ADS LF: 195 events
Seems like none of these events should be trigger while the window is being drawn. I tested a few other applications out and could not replicate this behavior. I also tested a few other java programs with option UIs and could not replicate the event being fired.

It seems to both trigger the problem and report the each event.
I've attached files with the detailed logs and a simple timestamp.
Summary:
Creating a new tab with the ADS LF: 17 events
Creating a new tab with the Metal LF: 0 events
File->Options Metal LF: 109 events
File->Options ADS LF: 195 events
Seems like none of these events should be trigger while the window is being drawn. I tested a few other applications out and could not replicate this behavior. I also tested a few other java programs with option UIs and could not replicate the event being fired.
Not sure if this helps, but I downladed the only other java SQL client I know of - sQuirrel SQL Client 3.4.0. To my surprise, they offer three jGoodies L&F options. I could not get their implementation of the L&F to trigger the clipboard event.

ADS v10/v11/v12 use jgoodies looks 2.1.4. The latest is 2.5.2. I tried updating the jar but looks like enough has changed which prevents ADS from running.

We installed Arch Linux and run Aqua Data Studio on it. File->Options opened in 2-3 seconds. See attached screenshot. I don't think this is a bug in Aqua Data Studio as we can't reproduce this on any platform. It is possible you are installing a specific piece of software that is causing this behavior, but I am not sure what it is.

When I stared parcellite manually in a terminal, Options was displaying much slower.
The LnF was *not* a factor and seemed to run slow with Metal too. Just make sure to restart ADS as only the first display takes longer with parcellite. After the 1st display, I think the dialog is cached and shows up much faster.

Can you run run ADS with the bundled JRE and then provide the following :
1. Can you tell me what Desktop environment you are using? KDE, Gnome, ...
2. Can you provide your application logs from USER_HOME\.datastudio\logs\*
3. Can you proivde the ADS Help->[Support Information] (minus license key).
I think the performance problem you are having is probably a JRE, Desktop or video driver issue.
