I've never noticed this before so if this is not a bug, please advise. If I execute a script and hit the Stop button it closes my connection. I then need to reconnect and reinsert my query into the query analyzer for the new connection.
Two thoughts here... first, why is it disconnecting? And second, why can't I use the existing query analyzer window when reconnecting to the same datasource that was dropped or allow a reconnect from within the query analyzer window?
If you stop a running query, Aqua Data Studio will not disconnect. Even if you disconnect, you should be able to reconnect in the same window. What you are experiencing may just be a database vendor issue.
What version/build of ADS are you using?
What database/vendor/version are you working with?
We are unable to reproduce this problem. Can you provide the following ...
1. Do you get disconnected every time you run and stop a query? Or does it only happen if the queries runs longer then X amount of time? If so, the disconnect might just be a firewall problem.
2. Do you have a firewall on the network that "cuts" connections idle above X amount of time?
3. Can you send a screenshot of what the disconnect error looks like when it occurs?

I thought originally that the issue was related to a query that ran for extended time so I tested just that. I ran a query that ran in 5 seconds and stopped it before it finished. I was disconnected after hitting the stop button.
I have never encountered a network firewall cutting a connection due to query length. I have queries that run for over 3 minutes and they all work fine if I don't stop them before they finish.
How do I send you a screenshot through here?

Sorry, I figured the error text might help... Here is what I get when I press STOP

Can you provide the "select @@version" string from your server?
Can you also provide the Windows version on your client and server machine? Windows XP? Windows 7? Windows 8?

I can reproduce this on SQL Server 2000, 2005, 2008 and 2012. Execute this ...
select @@version
waitfor delay '00:01'
Then click "Stop" and you get ...
>[Error] Script lines: 1-2 --------------------------
Invalid state, the Statement object is closed.
>[Error] Script lines: 1-2 --------------------------
I/O Error: Expecting a TDS_DONE or TDS_DONEPROC.
